The double Wimbledon champion has submitted proposals to erect nine chalets to house more guests at Cromlix Hotel near his home town of Dunblane.
However, the Scottish Wildlife Trust are opposing the planning application over concerns about its impact on breeding birds and frogs and toads.
The group said siting cabins near a pond was inappropriate and that the local wildlife's peaceful environment would be ruined.
Murray bought Cromlix for almost &pound;2million in 2013 and it has since become a five-star hotel with an Albert Roux restaurant.
It was run by a management firm until December when Murray, 35, and wife Kim took over the running.
In an objection letter to Stirling Council, the Scottish Wildlife Trust's Stirling and Clackmannanshire branch said: "Developments like this are one of the reasons Britain is in the bottom 10 per cent globally for lost biodiversity."
The local authority will make a decision on the application by May.
A spokesperson for Cromlix Hotel declined to comment.
