Zak Swanson, Adrian Segecic and Jordan Williams all scored impressive goals at Fratton Park as Pompey ended a six-match winless streak.
Mihailo Ivanovic pulled one back for Millwall, after Joe Bryan had seen red.
Forward Segecic, Callum Lang and goalkeeper Nicolas Schmid all returned from long-term injuries and Portsmouth head coach Mousinho said: “You can tell today that having those players back gave us a different dimension and dynamic in the game.
