The incident occurred on Wednesday, and officials have stated that Thapan allegedly took his own life.
Thapan was under arrest for allegedly providing arms to the assailants who fired shots near Khan's Bandra home on April 14.
The Mumbai crime branch apprehended him a week following the incident. According to reports, Thapan used a bedsheet to hang himself inside the toilet of the lock-up situated on the first floor of the crime branch building, which is within the premises of the police commissioner's office in south Mumbai.
The incident came to light at around 1 pm when a crime branch official noticed Thapan's prolonged absence in the toilet. Upon forcing the door open, Thapan was found hanging from the window of the toilet. He was immediately taken to Gokuldas Tejpal hospital, where he was pronounced dead during treatment.
